Ok, well the car IS running... but
Im having another problem. seriously, i dont know when these problems will end. my car starts fine, takes a while to get started when its cold, but im throwing a CEL code P0301 which is a cylinder 1 misfire...
i thought i fried my coil pack, the stock one, so i switched over to a COP system. it worked and fires right up, but im still getting the same code! CEL is blinking too. what the hell is going on? I am getting spark.so im going to rule out ignition system as a problem.
the engine shakes quite a bit, im definately getting spark... is it the injector connections?
i want the ******* POS car back on the road already.

If the engine is shaking a lot then it's probably a legitimate mis-fire. if you are sure that you have spark (easiest way to check is to stick a timing gun on the wire) then it may be the fuel injector. you could probably stick a piece of jumper wire into the back of the injector clip and stick an LED on there... if the LED blinks, the injector is getting power. Then stick a screwdriver on the injector, put the back of the driver to you ear. If you hear it clicking then it isn't the injector.
If you have fuel and spark the next thing to look at is a leak down on that cylinder. no compression = no boom.

its shaking enough wher ei can feel the car vibrate, but not so much where its like "omg my engines gonna die!!" feeling.
I will try to stick timing gun to check all the spark plug wires hopefully i can make out something.
that LED trick sounds like a REAL good idea, but a 99's intake manifold isnt exactly something that would allow me to do that with ease. I sent in my injectors to be flowed and tested, and they showed out really good results. i will go ahead and take apart the wiring to the injectors to see if any wires have been damaged. im thinking the wires on them are getting bad and i hope thats just the case.
As for compression, i pulled a compression check the other day with the car cold... i think i posted it if IIRC:
1 = 157
2 = 130
3 = 135
4 = 190
I would have better numbers if the car was properly warmed up im sure.

My problem was similar....my engine was shaking real bad, but works everytime i put in the stock ecu...later found out that my fourth injector wasn't firing... california 93 miata its got a different injector wiring from other 90-93 miatas...so i had to send my ms back...for fixing...it should be back here tomorrow...hope it works! but yours is also a different year from mine..pretty sure its just your injector wiring...or could be ms? double check...

ok i started to diagnose this damn thing, and finally narrowed it down.
Well one, i was suspecting injectors wiring being bad, but it turns out that wasnt the case.
I started up the car once more, this time to check the timing. Well, it turns out that the the ignition for cylinder 1 seems to be not firing as expected, throwing the CEL P0301 flash code (misfiring). Well, i tried to check the timing, but it wouldnt even let me, the flashes from the light only happened like... once every 5 - 10 seconds.
i wil check cylinder 4 as well, to see if this is a problem, which could help me figure out the wiring even more...hopefully.
So i will try to figure out the ignition problem with wiring, hopefully can get this done this weekend, (no work saturday for once), and i hope to get this figured out and back on the road.
Could the MS also be at fault for this? If i redo the wiring and check and evrything turns out ok, and i STILL get the code, i will want to see about getting the MS sent in to be checked.

I know you've been through the harness a million times but you did connect it to the brown and brown/yellow wires for the coils right? Do you have the ignition mods exactly how they are on the DIYautotune site?

i checked and made sure they were according to DIY's site. i will remove it again tonight to make sure again, maybe i could have slipped up somewhere.
the Brown/Yellow is going to the right coil output, which is Pin 31, because they were switched correct? the brown one single goes to Pin 36 was it?
ugh. i have work soon. ill diagnose this as soon as i get home
