Default gauges are dead and running rough

So I had the car running well. I then went in to change the front main seal. Everything when back together just fine. Started right up and idles just like normal. One thing I did notice is that most of the time my boost and afr gauges are dead. My afr gauge doesn't die completely. I can tell the gauge is trying to display something (keeps flickering 1s or 2s). Mean while on part throttle it seems like the engine is missing. And I get random bucking or hesitation. Also if it helps i'm on a diypnp. And I have verified that the timing belt is on correctly.

If someone could give me a direction to go that would be great.

Are the dead gauges REAL gauges, or the gauges in TunerStudio?

If the boost gauge is mechanical, I'd check to make sure its vacuum line didn't come unplugged when you plumbed up the ECU's vacuum line.
What sort of O2 gauge is this?
