Default MS2 Newbie Needs Some Guidance

Hello all,

I am adding MS2 to my car to support an eventual install of a JR Supercharger i now have. I want to get everything humming NA first though to ensure I dont mess anything up too bad.

Details:
Car: 94 Miata 1.8L 5spd
Sensor changes: GM IAT replacing MAF, AEM 30-4200 wideband replacing stock narrowband
Board: MS2 V3.0 Setup by another user around 2011 and sold to me recently. I have tested and verified the purpose of the circuits and mods using several old threads here. (The board was assembled when that info was current.) Everything seems to check out. I cleaned up any rough or broken joints. Current mods are PWM idle, fan relay, and setup for crank and cam sensors.
Harness: Standalone using DIYBOB for N76. Built by me this week.
Board Firmware: V3.4.2
Me: Mechanical engineer at a small engines company. You can be technical. If I don't understand, Ill ask my wife, she is an electrical engineer. (And smarter than me.)

Questions:
Burning Coils:
I plan to do Joe's ignition mod to correct this in the future, but I have the weekend free and want to start setting up my tune and learning. Parts are in the mail. Until then, what actions do I have to avoid with coils hooked up? I know flashing firmware is one. Is there anything else? Can I burn changes safely? Can I load .msq's?

Easytherm: Easytherm isnt working for me. I added all my sensor data manually in tunerstudio. Is there any other actions easytherm took care of that I need to emulate as well?

Future plans:
Knock: GM ESC and sensor with knock enabled on board (parts on way)
Injection: Sequential injection using JB perf board (parts on way)
Ignition: Joe's ignition mod for coil safety

And does anyone have a MSQ for a 94/95 using 3.4.2 that I can reference as a baseline? A lot of settings here I dont know what to do with and finding the information for these feilds is a bear...

I've not had a MS2, skipped from ms1 to ms3 but I can answer the msq question. Burning firmware is the only coil issue. Saving changes to the msq can actually even be done with the car running.

Check trubokitty.com for additional megasquirt info. Misspelling is intended.

Can anyone tell me the best option for running knock sensor to the MS2? I would use the below link, but I was wondering if there were more fitting parts that can give a single wire output?

I have a very similar setup to you (or i did at least). Setting up the seq injection made a noticeable change for my idle
